Trio of Genome-Sequencing Studies Offers a Broader View of Lung Cancer

The studies could help revamp treatments for the world's most deadly cancer, making them more specific to the mutation patterns

Lung cancer causes more deaths than any other form of cancer. About 1.6 million people worldwide are diagnosed with the disease each year, with fewer than 20% still alive five years later.

Now a trio of genome-sequencing studies published this week1?3 is laying the groundwork for more effective personalized treatment of lung cancers, in which patients are matched with therapies that best suit the particular genetic characteristics of their tumours.

Two of the latest studies profiled the genomes of tissue samples from 178 patients with lung squamous cell carcinomas1 and 183 with lung adenocarcinomas2, the largest genomic studies so far performed for these diseases. A third study carried out more in-depth analyses of 17 lung tumours to compare the genomes of smokers and patients who had never smoked3.

??For the first time, instead of looking through a keyhole we are getting a penthouse panoramic view,? says Ramaswamy Govindan, an oncologist at Washington University School of Medicine in St Louis, and an author of two of the studies1, 3. In the past, he says, researchers studying personalized therapies for lung cancer have mainly focused on a handful of genes, but this week?s studies reveal complex changes across the whole genome.

Govindan says that this first wave of what he calls ?cataloguing studies? will help to transform how clinical trials in cancer are performed, with focus shifting to smaller trials in which a greater percentage of patients are expected to benefit from the therapy. Rather than lumping together many patients with diverse mutations, cancer patients will be segregated according to their mutations and treated accordingly. ?When you look for more-effective therapies, you don't need larger trials,? he says.

The potential pay-off is clear: targeted therapies designed to address specific mutations can have fewer side effects and be more effective than conventional treatments that simply kill rapidly dividing cells. Several targeted drugs have already been approved for treating adenocarcinoma, which makes up more than 40% of all lung cancers, but none has so far been approved for lung squamous cell carcinoma, another common type, which is currently treated with non-targeted therapies. Among the wide array of mutations that emerged from the study on squamous cell carcinoma are many that could be targeted with drugs that are already on the market or in development for other diseases, says Matthew Meyerson, a genomics researcher at the Dana-Farber Cancer Institute in Boston, Massachusetts, and the Broad Institute in Cambridge, who worked on two of the studies1, 2.

Mutation patterns
The studies reveal new categories of mutations and also show a striking difference between lung cancer in smokers and non-smokers, with smokers? tumours exhibiting several times the number of mutations as well as different kinds of mutations.

On Sunday night, the first episode of "Being: Liverpool" airs on FOX Soccer, a Clive Owen-narrated series that will introduce America to Liverpool Football Club. The club's transition from storied Premier League franchise to transatlantic reality show has been advertised with overly dramatic promos that seem to promise "Hard Knocks" without the helmets, and the thickest accents since "This is Honey Boo Boo."

But unlike its HBO counterpart, "Being: Liverpool" unfolds during the season, which means that viewers can watch the Reds lose their opener to West Brom, then learn that manager Brendan Rodgers has a dog named Lola.

In the premiere, Rodgers meets Boston Red Sox manager Bobby Valentine, mentioning that he saw the Sox lose at Fenway Park (which narrows it down to, like, 42 different games) and Valentine immediately swears hard enough that his entire lower jaw is covered with a blurred circle. It's a staged scene designed for LOLZ, like "OMG LOOK HOW DIFFERENT 'MERICA IS FROM BRITLAND!" but their entire encounter might as well be a spinoff called "Real World: Fenway Sports Group."

The Reds and the Red Sox are fighting for the ventricles of FSG owner John W. Henry's heart, and they both desperately need his full attention. Both teams are making the wrong kind of history, the kind that requires repeated use of the phrase "the worst season since." The Red Sox are 64-79 ? last place in the AL East ? and are on pace to have the worst season since 1992. (If they won all of their remaining games, it would still be their lowest win total for a decade).

In May, Liverpool finished their worst Premier League season since 1993-94; this year, they're winless through their first three matches and off to the worst start since Ringo Starr joined some local band called The Beatles.

With the controversies and challenges of owning two struggling teams in two sports that are two passport stamps apart, Henry is stretched thinner than Dustin Pedroia's hair follicles. In three weeks, Boston's season will be dragged behind the barn and Old Yeller-ed out of existence, which might give him more time to focus on Liverpool. In my mind, that's what he needs to do.

And then FSG will put the Red Sox up for sale.

I know there's a greater chance that Valentine will be mismanaging Boston's lineup again next year than there is of FSG listing the Sox on, like Rich People Craigslist, but that could be the best solution for both teams. Boston and Liverpool are on opposite ends of serious overhauls: Liverpool changed managers and emptied the front office during their brief offseason and ? if anyone paid attention to what I whispered when I blew out my birthday candles ? Boston will do the same. Valentine will go back to keeping Stamford, Conn. safe, Larry Lucchino can be released into the wild and the team will finally, completely be placed in the capable hands of rookie GM Ben Cherington.

Both teams say they're refocusing on player development and overall rebuilding and some of their recent decisions have reflected that. Liverpool resisted the urge to load up on expensive players (or, um, any players) at the transfer deadline and are ? at least temporarily ? saving $128,852 per week by shoving overpriced, underachieving Andy Carroll (think Carl Crawford with a ponytail) to London club West Ham. Last month Boston dumped a quarter-billion dollars in payroll and lost 6-foot-5-inches of bad attitude when they emptied their lineup card into Los Angeles' dugout.

That's a good start, but rebuilding takes more than a single season as supporters of both teams are about to find out. And, when you have an owner like Henry who wants to be involved in the day-to-day activities, the current situation doesn't work, not when Liverpool's day is half-over by the time Boston's starts.

Henry bought Liverpool two years ago, saving it from bankruptcy at the hands of its previous American owners who spent like white girls on a LuluLemon binge ($32 million for Fernando Torres? SO CUTE! Add to cart!) Since then, he's faced Stateside criticism that he's too focused on the Reds, accused of everything from being cheap with Boston to fund his football club to spelling humor with a 'u' (I'm just guessing about that last part.) The truth is, he's not spending enough time there.

Liverpool is the kind of long-term project that needs his full attention, and not just through intermittent appearances at Anfield or 800-word emails where he admits that he's still not sure what he's doing. That's largely how Henry has placated his twinterests over the past few weeks: by writing letters. He sent several paragraphs to the Boston press to defend what he's doing with the Sox (namely not firing Valentine), then a month later, writing an "open letter" to Liverpool supporters, trying to justify what he isn't doing there.

"Our ambitions do not lie in cementing a mid-table place with expensive, short-term quick fixes that will only contribute for a couple of years," he wrote to Reds fans. "We will invest to succeed. But we will not mortgage the future with risky spending."

Henry has said since Day 1 he wasn't going to blindly throw dollars at the team ("I don't have 'Sheik' in front of my name," he said, which was a sick burn of Manchester City's free-spending, Shiek Mansour). He also promised to be "smart, bold and aggressive" but so far that looks like a multiple choice question. This season could be defined by the fact that Henry let the transfer window slam on his manicured cuticles and Liverpool doesn't have anything to show for it, other than a Carroll-shaped space on their depth chart and a renewed interest in jokes about their $56 million disappointment. (Like ? why won't a restaurant name a sandwich after Andy Carroll? Because nobody wants an expensive sub. SEE? SOCCER IS HILARIOUS).

Despite a lengthy flirtation with American-born, then-Fulham based Clint Dempsey, Henry chose not to sign him. The difference between what he was willing to pay and what Tottenham eventually offered was $3.2 million ? or a net $1.6 million if he factored in the money West Ham pays to rent Carroll. Regardless, it seemed like a lack of communication between Rodgers and Henry led to what could become a serious deficiency in their "strike force," as Henry put it, and one that might've been handled differently if Henry had been more involved. Instead, from now until mid-May, every prayer launched skyward from the L4 postcode will end with "And don't let our one striker, Luis Suarez, ever get hurt. Amen."

What's done is done but the Kop ? the LFC faithful ? can't help but feel slighted when they read those quotes from Henry where he admits that baseball "is a 365-day-a-year sport for [the management team.]" So enjoy Leap Year, LFC! "Our commitment to winning is unabated," he wrote, because apparently people use words like that.

But who, exactly, is winning right now? It's not either team. It's not either of their equally passionate fan bases who are both jealous and suspicious of the other, like step-kids forced to share the backseat of a car: "DAD! HE'S ON MY SIDE AND YOU LOVE HIM MORE AND HE'S WHY WE CAN'T HAVE NICE THINGS LIKE A NEW STADIUM OR DANIEL STURRIDGE!"

Henry should focus on one team and he needs to do it soon, before "Being: Liverpool" is followed by Being: Forgotten, Being: An Afterthought or Being: Relegated.

(AP) ? So Yeon Ryu won the U.S. Women's Open last summer in Colorado and backed it up with a victory last month in the Jamie Farr Toledo Classic.

The 22-year-old South Korean player made another big statement Thursday at Royal Liverpoool in her Women's British Open debut, shooting a 2-under 70 for a share of the first-round lead with Haeji Kang.

"After I won (in Toledo), I was a little more relieved and that helped me a lot," Ryu said. "How can I say, even when I was winning the U.S. Women's Open, a lot of people said it might be just one tournament or just a dark horse like that. But after I won the Toledo championship, I broke that."

Coming off a victory last week in a Korean LPGA event, Ryu had five birdies and two bogeys in relatively calm conditions on the difficult links course.

"This is my first time played in England, so I never played this type of golf course," Ryu said. "It's really tough, but fun. Always the first experience, really fun and a little tough, but I want to enjoy this type of golf course.

"Actually, Tuesday and Wednesday was so bad, so today feels like a really great weather. But you know, in Korea it was a little really strong wind, and a little different from this course. This wind might not be a bad wind. I think today the weather was really great."

The 2-under leading score is the highest in the first round since the tournament became a major in 2002, in relatively calm conditions.

The 21-year-old Kang, also from South Korea, had six birdies, two bogeys and a double bogey.

"I hit it pretty good out there," said Kang, winless on the LPGA Tour. "My iron shots were just inside 20 feet all the time, so I could just putt it out."

She hit 13 greens in regulation and needed only 27 putts in her morning round.

"Oh, it was much better this morning," Kang said. "As soon as I made the turn, it started blow. But I played yesterday the practice round with the rain, also, so I'm ready."

Australia's Karrie Webb, the tournament winner in 1995, 1997 and 2002, was a stroke back along with 16-year-old English amateur Charley Hull, Jiyai Shin, Ai Miyazato, Mika Miyazato, Stacey Keating, Lydia Hall, Vicky Hurst and Kate Kutcher.

"I think it counts for a little bit," Webb said about her experience in the event. "But you've still got to go out there and hit the shot, and you've got to commit to the lines that you want to hit your shots on. ... There's a lot of links courses that there's a side to miss on, and I don't think this course, especially off the tee, there's a side to miss on. You've just got to get up there and hit a good shot."

Shin, the 2008 winner at Sunningdale, won the Kingsmill Championship on Monday in Virginia, beating Paula Creamer on the ninth hole of a playoff.

Two-time defending champion Yani Tseng opened with a 72. She played alongside Ai Miyazato and Creamer.

"I feel pretty good, first day of the tournament," Tseng said. "I feel like I'm hitting so many good shots out there, making some good putts to save the par, and I'm very happy and very enjoyed playing with Ai and Paula today. It's a four day tournament, just have to be patient on this tough golf course, and today maybe it's kind of a good day to make some more birdies but I don't think you want to try too hard out there, because the harder you try, the worse you get."

Lydia Ko, the 15-year-old amateur coming off a victory three weeks ago in the Canadian Women's Open, also shot a 72.

"This is one of the hardest golf courses I have ever played," said Ko, the youngest winner in LPGA Tour history. "''But shooting even par is a pretty good start."

The South Korean-born New Zealander won the New South Wales Open in Australia in January and took the U.S. Women's Amateur last month.

"I think some people say that I should be able to win again, but I mean, you never know," ''You could be playing good the day before and not so good the day after, and I think that's all about golf, you play every shot and every round. Yeah, they are probably expecting a big thing from me and yeah, but I'm not going to take that much interest. Just got to play my own game. It's not like I'm going to play any better by thinking that they want me to play really good."

Creamer had a 73.

"I played really well all day and hit a lot of great shots," Creamer said. "I just had seven three- putts or something, missed a lot of short putts ? birdie opportunities."

Michelle Wie had a 75.

Boiling water without bubbles: Researchers engineer special surface, allowing water to boil without producing bubbles

ScienceDaily (Sep. 13, 2012) ? Every cook knows that boiling water bubbles, right? New research from Northwestern University turns that notion on its head.

"We manipulated what has been known for a long, long time by using the right kind of texture and chemistry to prevent bubbling during boiling," said Neelesh A. Patankar, professor of mechanical engineering at Northwestern's McCormick School of Engineering and Applied Science and co-author of the study.

This discovery could help reduce damage to surfaces, prevent bubbling explosions and may someday be used to enhance heat transfer equipment, reduce drag on ships and lead to anti-frost technologies.

Published Sept. 13 in the journal Nature, the research outlines how a specially engineered coated surface can create a stable vapor cushion between the surface and a hot liquid and eliminate the bubbles that are created during boiling.

This phenomenon is based on the Leidenfrost effect. In 1756 the German scientist Johann Leidenfrost observed that water drops skittered on a sufficiently hot skillet, bouncing across the surface of the skillet on a vapor cushion or film of steam. The vapor film collapses as the surface falls below the Leidenfrost temperature. When the water droplet hits the surface of the skillet, at 100 degrees Celsius, boiling temperature, it bubbles.

To stabilize a Leidenfrost vapor film and prevent bubbling during boiling, Patankar collaborated with Ivan U. Vakarelski of King Abdullah University of Science and Technology, Saudi Arabia. Vakarelski led the experiments and Patankar provided the theory. The collaboration also included Derek Chan, professor of mathematics and statistics from the University of Melbourne in Australia.

In their experiments, the stabilization of the Leidenfrost vapor film was achieved by making the surface of tiny steel spheres very water-repellant. The spheres were sprayed with a commercially available hydrophobic coating -- essentially self-assembled nanoparticles -- combined with other water-hating chemicals to achieve the right amount of roughness and water repellency. At the correct length scale this coating created a surface texture full of tiny peaks and valleys.

When the steel spheres were heated to 400 degrees Celsius and dropped into room temperature water, water vapors formed in the valleys of the textured surface, creating a stable Leidenfrost vapor film that did not collapse once the spheres cooled to the temperature of boiling water. In the experiments, researchers completely avoided the bubbly phase of boiling.

To contrast, the team also coated tiny steel spheres with a water-loving coating, heated the objects to 700 degrees Celsius, dropped them into room temperature water and observed that the Leidenfrost vapor collapsed with a vigorous release of bubbles.

"This is a dramatic result and there are many applications in which a vapor-loving, water-hating surface is beneficial," Patankar said.

U.S. ambassador to Libya killed in Benghazi attack

BENGHAZI, Libya (Reuters) - The U.S. ambassador to Libya and three embassy staff were killed in an attack on the Benghazi consulate and a safe house refuge, stormed by Islamist gunmen blaming America for a film they said insulted the Prophet Mohammad.

Gunmen had attacked and set fire to the U.S. consulate in the eastern city of Benghazi, the cradle of last year's uprising against Muammar Gaddafi's 42-year rule, late on Tuesday evening as another assault was mounted on the U.S. embassy in Cairo.

California-born ambassador Christopher Stevens was killed in the assault, but it was not clear how or where he died. U.S. consular staff were rushed to a safe house after the initial attack, Libya's Deputy Interior Minister Wanis Al-Sharif said.

An evacuation plane with U.S. commandos units then arrived from Tripoli to evacuate them from the house.

"It was supposed to be a secret place and we were surprised the armed groups knew about it. There was shooting," Sharif said. Two U.S. personnel were killed there, he said. Two other people were killed at the main consular building and between 12 and 17 wounded.

The attack raised questions about the future U.S. diplomatic presence in Libya, relations between Washington and Tripoli, the unstable security situation in post-Gaddafi Libya and whether more protests might erupt in the Muslim world over the film.

The amateurish film, promoted by a U.S. pastor, portrayed Mohammad as a fool, a philanderer and a religious fake. In one clip posted on YouTube, Mohammad was shown in an apparent sex act with a woman.

For many Muslims it is blasphemous to depict the Prophet and the incident had echoes of the publication in a Danish newspaper of cartoons that touched off riots in the Middle East, Africa and Asia in 2006 in which at least 50 people died.

U.S. President Barack Obama, whose administration supported the Libyan insurgency with funds, weapons and training, branded the killing an "outrageous attack" and ordered increased security at U.S. diplomatic posts worldwide.

"SMALL AND SAVAGE GROUP"

U.S. Secretary of State Hillary Clinton said the attack was the work of a "small and savage group" not the government or people of Libya.

Descriptions of the consulate attack described chaos and bloodshed, with Libyan security over-run and retreating.

"We started shooting at them, and then some other people also threw hand-made bombs over the fences and started the fires in the buildings," said 17-year-old Hamam, who took part in the assault and refused to give his last name.

"There was some Libyan security for the embassy outside but when the hand-made bombs went off they ran off and left," said Hamam, who said he saw an American die in front of him in the mayhem that ensued. He said he his body was covered in ash.

The attack was believed to have been carried out by Ansar al-Sharia, an al Qaeda-style Sunni Islamist group that has been active in Benghazi, a Libyan security official said. Witnesses said the mob also included tribesmen, militia and other gunmen.

Ansar al-Sharia cars arrived at the start of the protest but left once fighting started, Hamam said. "The protesters were running around the compound just looking for Americans, they just wanted to find an American so they could catch one."

On Wednesday, the sprawling, leafy compound in Benghazi stood empty, with passers-by freely walking in to take a look at the damage and the heat of the fires could still be felt.

Walls were charred and a small fire burned inside one of the buildings with glass from shattered chandeliers on the floor. A small group of men was trying to extinguish the flames and three security men briefly surveyed the scene.

A Reuters reporter saw chairs, table and food lying alongside empty shells. Some blood stains could also be seen in front of one of the buildings. Three cars were burnt out.

Benghazi residents argued among themselves about whether the attack was right or wrong.

One man, walked by and simply said: "We showed the Italians in 2006 and now the Americans saw what we did." He was referring to the storming of the Italian embassy over a perceived insult to Islam.

UNPREPARED FOR HEAVY ATTACK

"The Libyan security forces came under heavy fire and we were not prepared for the intensity of the attack," said Abdel-Monem Al-Hurr, spokesman for Libya's Supreme Security Committee.

Western leaders and officials joined condemnation of Tuesday's assault as did Lebanon's Shi'ite militant group Hezbollah.

A Danish newspaper caused a storm of protest across Islamic nations in 2005 by printing cartoons lampooning Islam and the Prophet Mohammad in 2005, the most famous depicted him wearing a bomb in his turban.

Afghan President Hamid Karzai sharply condemned the film in a statement, calling its making a "devilish act", saying he was certain those involved in its production represented a very small minority.

Afghanistan shut down the YouTube site so Afghans would not be able to see the film.

U.S. ambassadors in such volatile countries as Libya are accompanied by tight security, usually travelling in well-protected convoys. Diplomatic missions are usually protected by Marines or other special forces.

Stevens grew up in California, graduated from Berkeley and worked in North Africa as a Peace Corps volunteer. He taught English in Morocco before joining the foreign service where he worked in the Middle East and North Africa.

Airport sources said the bodies were due to be flown from Benghazi to Tripoli.

Libya's interim government has struggled to impose its authority on a myriad of armed groups that refused to lay down their weapons and often take the law into their own hands.

Security experts say the area around Benghazi is host to a number of Islamist militant groups who oppose any Western presence in Muslim countries.

The worst-case scenario for Western governments is that a spate of recent attacks could be the start of an Iraq-style insurgency by Islamist militants. That could have an impact on oil exports as the energy sector depends on foreign workers.

However, security analysts say an insurgency is unlikely to gain the kind of traction it had in Iraq, mainly because Western states have no military presence on the ground in Libya.

Libyan Deputy Prime Minister Mustafa Abu Shagour condemned the killing of the U.S. diplomats as a cowardly act. The head of Libya's national assembly vowed to bring the killers to justice.

U.S. PASTOR

U.S. pastor Terry Jones, who had inflamed anger in the Muslim world in 2010 with plans to burn the Koran, said he had promoted "Innocence of Muslims", which U.S. media said was produced by an Israeli-American property developer.

Jones, a pastor in Florida whose latest stunt fell on the anniversary of the September 11, 2001, attacks on the World Trade Center and the Pentagon, triggered riots in Afghanistan in 2010 with his threat to burn the Koran.

Many Muslims consider any depiction of the Prophet as offensive and any depiction of him can cause furious protests in the Islamic world as well as among Muslims in Europe.

In neighboring Egypt, demonstrators had torn down an American flag and burned it during a protest against the film. Some tried to raise a black flag with the words "There is no God but God, and Mohammad is his messenger".

The crowd of around 2,000 protesters in Cairo protesting against the film was a mixture of Islamists and teenage soccer fans known for fighting police and who played a part in the revolt that toppled Egypt's leader Hosni Mubarak last year.

Egypt's Coptic Orthodox Church condemned in a statement some Copts living abroad who it said financed "the production of a film insulting the Prophet Mohammad", an Egyptian state website said. About a 10th of Egypt's 83 million people are Christian.

The fortress-like U.S. mission in Cairo is near Tahrir Square, where Egypt's uprising began and the scene of many protests since. Youths danced and chanted football songs. A Reuters reporter said they appeared to climb into the embassy compound almost as an afterthought.

"We sacrificed dozens and hundreds during the uprising for our dignity. The Prophet's dignity is more important to us and we are ready to sacrifice millions," said mosque preacher Mohamed Abu Gabal who joined the protest.

Nerf's doing it, and so is Hasbro, but there's plenty of room for other folks in the laser tag market, and Hex3 is a startup looking to get in on the action. Called the AppTag Laser Blaster, it combines old school IR-based laser tag with new school augmented reality. Like its aforementioned competition, the gun uses your Android or iPhone (yes, that includes the 5) and a companion app. The app turns your phone into a HUD when playing with friends or an AR window when you're shooting solo.

Where AppTag differs is in how the pistol communicates with your phone. It uses a proprietary high frequency audio signal that requires no pairing or other similar procedures -- you simply load up the app, clamp it to the gun and you're good to go. Additionally, AppTag's removable pistol grip is attached to the gun via a rail mount. That means the system can be attached to existing Nerf weapons and even real firearms should you be so inclined, plus there's a corded pressure switch that you can affix to the trigger of any gun. For now, there are a handful of games included in the app, but Hex3 is releasing an SDK so that developers can get creative building their own using the blaster's four buttons, trigger and reload switch. Interested? AppTag's currently up for pre-order at $59 bucks a pop, with shipping slated to start in 4-6 weeks.
